Sean,

I would use Durham's Wood Putty to repair your puppets.  This is a common 
product found in most hardware stores.  It comes in powder form and is mixed 
with water.  You can vary the consistency.

As for preserving your wooden puppets: keep them out of the sunlight, (and 
even flourescent lights can be harmful over time), keep them out in the 
open, rather than boxed away.  Just think about people who own old string 
instruments.  Keep your puppets clean and if they are really valuable, check 
the humidity wherever you keep them.
