I have done some compositing work on puppets (Muppet-type) and usually it was determined to not try to remove the controlling rods. It tended to look strange when the rod passed in front of the figure but disappeared when it was by itself. In shots where the rod never passed in front (like in a close-up of a hand, for instance), we did remove it through frame-by-frame retouching (wire removal). I am assuming the same would be true of marionettes. If you have never shot blue/green screen, I would suggest using a DP (Director of Photography) who has. There are several things that can/must be done in terms of lighting evenly, video levels, positioning to insure a good quality key. Also, as someone mentioned, if you are shooting DV, it is not a great format to pull good quality keys so tests are a MUST to determine things like string thickness, if things like hair are an issue, etc..
