The black dacron or nylon cord fishing line is not usually available in 
a "big box" store like WalMart, Target, or even the big box sports 
stores like Dick's. You might be able to find it locally at a hunting 
and fishing specialty store though.

In an emergency and/or if the marionette is pretty small/light you can 
try the thread that Randy mentioned. Look for nylon Button and Carpet 
thread in black. Should be able to find that in any decent fabric store 
and possibly some larger big box stores if they have a good size 
sewing/fabric department. I doubt it would hold up to heavy or 
continued use though. First choice would be the black fish line.

Depending on the puppet and its use you could resort to kite string. 
I've used that for workshop puppets and very occasionally for 
performance puppets where the string color (or invisibility) was not 
much of a factor. It's cheap, easy to find (especially this time of 
year) and easy to work with. It's small enough that it does go away to 
a certain extent - not like the invisibility of black line, but it does 
fade from view somewhat.
