Each puppet head is wrapped in bubble wrap. I carry the bagged puppets to/from gigs in large quilted carrying bags. After the gig, I lay the puppets out to dry thoroughly (especially in the summer, when I/they get sweaty) before putting them away. Hand puppets with costumes that wrinkle easily are stored on stands consisting of a wood chopping board with an upright dowel. I put a loose plastic dust cover over each puppet, and leave them sitting out in the living room on a shelf. My shadow puppets go into individual cardboard envelopes. These are then stored in large zip-up art portfolios with handles. I carry the portfolios to/from gigs, and I can fit 10-15 puppets in a portfolio.
